Citing Map Manager QT

Map Manager QT is a version of
Map Manager
with additional functions for analyzing quantitative traits.
- It has basic functions for entry, editing, and display of
quantitative traits and it has three functions for identifying
and locating possible quantitative trait loci.
- It can search a database of genetic markers to identify those
which are significantly associated with the trait according to
simple regression analysis.
- It can search a set of ordered, linked markers with an interval
regression method to map a quantitative trait within the intervals
defined by the markers (Haley & Knott, Heredity 69: 315-324,
1992; Martinez & Curnow, Theor Appl Genet 85: 480-488, 1992).
In addition, it can add multiple regression to the interval regression
method to partially correct for the effect of multiple quantitative
trait loci.
- It provides a permutation test to assess the statistical
significance of any putative quantitative trait loci (Churchill
& Doerge, Genetics 138: 963-971 (1994))
Map Manager QT also has enhancements not specifically related
to quantitative traits.
- It has support for marker content mapping using radiation
hybrid cell lines.
- It uses a new ASCII file format which is compatible with both Mac OS and
Windows versions of Map
Manager QTX . This type of file is readable and editable with any text
editor or word processor.
- It will open and export files in the format of the Map Manager
Classic (version 2.6.x).
- It allows wild card characters in searches for words or phrases
in the dataset.
- It has additional export formats, for GMendel and QGene.
Map Manager QT is available only for Mac OS
- It requires System 7.x.
- Separate versions are available for 68K and PowerPC Mac OS.
- A math coprocessor is strongly recommended for quantitative trait analysis.
- Since version b20, a new command, Recite SDP, allows the computer to read
audibly the abbreviations of the phenotypes for a selected locus. If your
system software predates version 7.6, you may need to install text-to-speech
software available from Apple Computer. Unfortunately, the Speech Manager
extension must be in the Extensions folder to allow the program to run even
if you do not want to use Recite SDP. I have not yet found a way to circumvent
this requirement.
Update Feb, 2002: The Speech Manager is now part of PlainTalk. Download
five disk images labelled English_TTS_1.5_Xof 5.smi.bin. The installer is
on the first disk image. You can use Custom Install and install only the Speech
Manager software (apparently you do not need the MacinTalk software to allow
Map Manager QT to run). The Speech Manager software includes the Speech Manager
extension and the Speech control panel. The versions numbers of these components
are 1.x, which is earlier than the components which came with Mac OS 9.1.
You might look in Control Panels (Disabled) and Extensions (Disabled) to see
if you already have newer versions. However, the versions from PlainTalk 1.5
will allow Map Manager QT to run.

Map Manager QTb29 fixes a bug which caused the loss, during saving of the dataset,
of any reference or comment which was exactly 255 characters long
Map Manager QTb28 adds doubled haploids to the QGene export, adds "=Prev"
buttons for comments and references in the trait data entry dialog, and avoids
clipping the right side of the graphic image copied from the map window. See

Map Manager QTb27 fixes three bugs.
Map Manager QTb26 improves the speed of the permutation test
by about five-fold. It also adds a Ripple function to optimize
locus order by testing local permutations of the order to maximize
the total LOD score for linkage. Finally, it fixes several problems
with importing data from the Windows version of Map Manager XP.
Please remember that Map Manager QT is still considered
to be in testing; it is possible that it will crash or corrupt
data files. Work with copies of your data files and make regular
backups.
Documentation
The preliminary documentation for Map Manager QT has been been
replaced with a new manual covering both Map Manager Classic and
Map Manager QT. This manual is now distributed with those programs
and is also available, upon request, to those who already have
the software. Simply send us an email
request.
Our hypertext manual
which covers both Map Manager Classic and Map Manager QT, was updated on Tuesday,
December 1, 1998. The revisions cover the new Distribute and Ripple functions.
The manual, which consists of abut 180 files, is also available as a single
stuffed archive for those who want to install is on
their own machines.
